In the situation where the title is named to both my parents' names (as least this is what my mom told me), what will be the procedure to have the name in the title to be named after my mother when my father passes away? Will changing the name in the deed to that of my mother's only also involve the payment of Estate Tax?

Yes, any transfer from a dead person to another will involve the payment of an Estate Tax. If the property is less than Php200K, then it's exempt, but you'll have to go to BIR and see how to get the exemption. (Taxation is the rule, exemption is the exception.)
