Hi may I confirm , if is it rightfull for employer to indicate All provisions of laws on agency,labor,welfare and social legistlation to not apply in our contract.

that might be because you are being hired as a contractor, not an employee. if the latter, obviously it's not legal.

ganun po?di po ba nakalagay sa labor code any type of status in the company,whether its contractual or consultant is given mandatory 13th month? Or mali lang po pagkaintindi ko?tnx

it might be made to appear you are an outside contractor but you are really an employee. it depends on the situation.
